Honda's are well known for this, sounds horrible I know. My experience these sounds are made when the timing becomes lose over time and on start up the slack in chain allows it to make contact with the timing chain case, once the revolution's steady out the chain is tightened up and sound is gone. Same with shut down as revolution's slow the slack in chain becomes able to make contact again. Unless you have a mechanic completely take engine out and service the timing chain and tensioner, you'll have to just deal with the horrible sometimes scary sound.

1) Worn engine components - The timing chain, timing belt, water pump, and different bearings throughout the engine can all deteriorate and generate noise over time.
2) inadequate oil pressure - When the oil pressure is inadequate during startup or shutdown, the components may make noise because they are not fully lubricated. This could be caused by a bad oil pump, clogged oil passageways, or a low oil level.
3) Problems with the alternator - A defective alternator can also cause noise during start-up and shutdown. This could be due to worn bearings or damaged electrical components within the alternator.
